How do you clean the threads of a can after its been shot a lot. I have a can that will not screw completly on to host#1 because the threads on host #2 are a tenth shorter and have leaded up the threads.

Any chance of getting the host #2 barrel threads cut slightly deeper and re-facing the shoulder, so it matches host #1? If not, perhaps shooting the can on host #1 with an appropriate and accurate spacer so they're not leading the threads differently.

As for cleaning the threads inside the can, I suppose you could run a tap into it carefully. Or a brass brush maybe, though it'd have to be small and used gently. You haven't said whether the threads are aluminum or something harder.

I use a O-ring pick, use the end with 90deg and follow the threads with it.
Works for me.

On my YHM Phantom I use a wire wheel on a Dremel to clean them.
